When it is replaced, don't be shocked if the light doesn't go off immediately. It must charge for a while and I guess be recognized by the vehicle. It took mine about an hour or driving before the light went off.
 
While you are at this, I would have the main and SS battery load tested. If one has croaked, the other might not be far behind. If they both come back less than 100%, I would do them both.

I have this issue on my 2016 Durango that has original batteries. Drove the car about 3 times 20 min each just around town since replacing the aux battery and code hasn’t cleared. I also hooked a code reader up and it doesn’t seem to be logged as an actual code but the light is deffinetly on. Can you load test the main battery from the jump connections under the hood? Do you have to remove the seat to get the main battery out? I don’t see any way you can get it out with seat in place. The aux battery was a major pain and the is much smaller.
 
It should be tested from the battery terminals so you would have to expose it for them to test it.

Ok now 5 hours into a drive from SC to FL and with a new battery light is still on. What else could the issue be?

I also have a 2016 with 28800 miles and mine sounds just like your situation with stop/start. Installed new aux battery and message is still there. This happened 3 days ago. Any new info from you about yours would be greatly appreciated. Drove about 50 miles now, nothing changed. Thank you.
 
My Stop Start service light came on about 6 months ago so I changed the auxiliary battery but that never cleared the light. Well I finally took it into the dealer to get it looked at. Reason being I will be selling the car soon and didn't want an active warning light on it. Dealer fixed it in about 30 min. The PCM was still showing that the aux battery was only at 16%. They had to flash the PCM to get it to recognize the new battery. Additionally they told me that they did a software update specifically for this issue. The software update is also supposed to improve the performance of the stop start system.
 
We’re having that the same light come on, but also had the engine light come on. We saw some smoke come out the back. Is that even related to this?
There are several possible reasons that could be causing those lights to come on.
How is the engine performance during that time with the lights illuminated? I recently had this happen on my 2017 and my vehicle lost a lot of power at the same time. It was misfiring and one of the variable valve lift solenoids had to be replaced.

PghRegi I decided to go on and change the variable valve lift solenoid, in my case it's the one from bank 1 #2 (for cyl. 3). I am looking around and on Rockauto, but I am not able to find the exact part or part no. I remember you said you paid for this to be done, but just in case you might know the oem part # for the components? THanks !

No worries and many thanks for answering! Your info is very useful and a confirmation about the whole VVL solenoid topic. Just as quick update hoping it might be beneficial to the forum, I was getting the part. no also from Duh-rango here and I was able to find the part on a site called moparpartsgiant. The one they changed for you is a "front" valve. In my case the cylinder misfire code if for cyl. 3, so I need a rear solenoid - front and rear VVL solenoids are different parts, I am attaching here the screenshots from the above mentioned site. As I have limited time before a trip and the parts would not be arriving in time and matching with my schedule, I decided to start just changing the plugs as I thought that was needed anyway (no history about previous owners and 128k miles, my best bet was to do it anyway for my own piece of mind).
